The catalytic converters are the choke point in modern automotive exhaust systems. So changing the exhaust after the cats does nothing. And altering or removing the cats will cause you a host of warranty issues.
As far as general warranty issues: Well, any problems connected to the exhaust (even remotely) could run into warranty issues later, if you have a problem. In an extreme situation, Lincoln/Ford could even deny coverage under sections of your emissions warranty. Not a definite result, but within the realm of possibility.
The bottom line is an aftermarket exhaust is a waste of money, unless you only want a different sound/more noise.
